I have a problem when I try to boot computer with Windows 98 boot disk. When I boot with boot disk it can not recognize my NEC DVD ROM and I am unable to start installation CD from drive. I have normal Windows 98 boot disk with MSCDEX on it. Where am I making a mistake?

You are not making a mistake. The problem is that NEC has its own DOS driver for their optical drives. You have to download it from their web site and make a boot disk with this driver and configuration file. When you boot computer whit this boot disk you will be able to access DVD ROM and to start installation from CD media.
